I have a work contract and am going to apply for my first residence permit. After September 1st, you have to do it outside Finland otherwise you may get negative result (See this link: https://migri.fi/-/tietoa-oleskelulupien-myontamisen-tiukentumisesta?languageId=en_US)

I have the right to be in Finland for 90 days, so is it possible to apply for residence permit outside Finland and wait for the decision in Finland (considering that it won't take more than 90 days)?

    Residency permits can take a lot longer than 90 days to be approved.
