I bought a train ticket via DB app from Stuttgart to Berlin. There is one transfer in the journey.
I bought the tickets for all route but the DB app says “Please buy the ticket for the other sections of the route separately”
What does it mean exactly?

The second train is most likely operated by Austrian Railways/ÖBB (see the journey info for the leg), whose tickets (for whatever reason) cannot be purchased via the DB app.
NightJet is operated by ÖBB (simplification here, I know Bahn nerds <3) and not included in your ticket.
It’s only in the itinerary.
You didn’t buy a ticket for the whole route, just to Mannheim. The app also indicates that before buying.
You’ll have to buy a ticket for the NJ409 separately.
DB Navigator can and will give you in its results all the possible routes over all possible operators, which means the results will sometimes include routes for which it cannot sell you tickets that cover all the legs, because some are operated by companies DB does not sell tickets for.
In this case, the price you’ll see will be the tickets it _can_ sell and which cover as much of the route as possible, it will notify you that you’re on your own for the validity of the remaining legs, and then save the entire route to your planned travels for your navigation.
The app notifies you of this on the route selection and later on during confirmation, but it’s really not a big in your face warning so it’s easy to miss in my experience.
Only 14m for the transfer, and it’s not a DB-DB transfer.
