Maybe Stuttgart would work too For example Germany-Denmark. You can either take the land router which takes longer or use the ferry, where the train drives onto the ferry. Hamburg has ferries as part of the regular public transit. IIRC you can for example interchange between them and busses with the same ticket. The Bodensee Area has some ferries (Konstanz). But also the north sea islands are connected by ferries. Also BVG in Berlin operates ferries to cross the river at certain spots. I remember it from a place near plänterwald You would need cities at/with big water bodies. Kind of a prerequisite for a boat. I leave the rest to your imagination.
