As the title says we’re taking a train from Bamburg to Frankfurt (and ultimately Baden-Baden) – we’re trying to make the most out of our trip, and this is an hour shorter than the next option, but is a 5 minute connection long enough (with luggage)? We’ve never been to Germany so any guidance from someone who’s been here would be appreciated!

I would allow more time. There’s a high likelihood your train to Würzburg will be delayed, it’s kinda what Deutsche Bahn is famous for.
Would not risk less than 20 min.
It might work, but it’s kind of a risk. If you don’t mind waiting sure, go ahead, but if you don’t want to risk being stranded for an hour or two (and having to deal with a DB clerk who may or may not speak English) you should allow for 15-20 minutes of buffer time.
I would at least plan 15 minutes for layovers

I can’t find your exact connection (are you booking in advance?) but it looks as if the train from Bamberg arrives on track 7 and the train to Frankfurt leaves from track 6. If that’s the case, then it’s a cross-platform transfer: tracks 6 and 7 are on opposite sides of the same platform.
Of course, there is a reasonably good chance of a delay. Statistically, however, the ICE train is more likely to be delayed than the RE train.
If you do miss the connection, you are of course authorized to take the next available train — which, if I’m reading this correctly, would mean simply staying on the RE train all the way to Frankfurt.
It’s not the 5min transfer in Würzburg that can be problematic, but the 30min layover in Frankfurt may be too few: the ICE 90 starts in Austria and really quite often gets hold up for 20-30 minutes in Passau at the border.
