Hughes (#118 Chevrolet Camaro) led from lights to flag in a chaotic finale, holding off James Moffat (#34 Camaro), and Lachlan Evennett (#8 Camaro).
Nathan Herne (#29 Camaro) raced through to fourth to end a tough weekend on a positive, while Tim Blanchard (#10 Ford Mustang) rounded out the top five.
Hughes and Todd Hazelwood got away to an even start on the front row, but the race was marred by a multi-car incident at the first corner.
Hazelwood was tagged by Moffat into a spin, catching out several cars in the tight first corner.
Jack Smith slowed up but was pushed into Hazelwood as Evennett had nowhere to go.
Blake Tracey was caught up in it, with heavy contact leaving the #5 Mustang battered.
Jordan Freestone and Domain Ramsay made their way back to the pits with big damage, while Hazelwood and Tyler Cheney were out of the race on the spot.
Des Collier and Ben Bargwanna got away with minor damage and managed to continue.

Hughes almost lost the lead on the restart when he elected to go early, but ran deep at the final corner, nearly allowing Moffat through.
Green flag running was short-lived, however, as Harrison Sellars found the sand trap at the final corner just three laps later, drawing the second safety car.
Hughes learned his lesson on the second restart, waiting until after the final corner to go.
The reigning TA2 champion continued to lead, holding a steady gap over Moffat, Evennett, and Herne.
Tom Davies found the sand at Turn 1 on the restart, but recovered to continue with no stoppage.
The race continued for six more laps before a third safety car period when Jason Pryde went off at Turn 4 with damaged steering, and Collier wound up stuck in the sand trap at the same corner.
Hughes led the field away when the green flag waved once again for a two-lap dash, holding on for his second win of the weekend.
Elliot Barbour (#75 Camaro) held off a hard charging Clay Richards (#4 Mustang) for sixth and seventh, ahead of Bargwanna (#97 Mustang).
Tracey (#5 Mustang) dragged his heavily damaged car to ninth, while Adam Garwood (#2 Mustang) rounded out the top 10.
The Trans Am Cup Series returns on August 21-23 in support of the Ipswich Super440.
V8 SuperUte Series
Adam Marjoram (#15 Isuzu D-Max) took the win in Race 3, leading from lights to flag after getting the jump off the line over title rival David Sieders (#1 Mazda BT-50).
Adrian Cottrell (#41 Holden Colorado) finished third after holding off the hard-charging Justin Ruggier (#88 Toyota Hilux) and two-time V8 Utes champion Grant Johnson (#7 D-Max).
Jack Westbury and Anthony Jewell got away with what could’ve been an enormous crash on the Lap 2 when Westbury dropped a wheel into the grass, collecting Jewell and sending him sliding towards the outside wall.
Jewell raced back through the pack to finish 10th.
A single safety car was deployed when Michael Clark was tagged by Jensen Engelhardt, spinning into the sand trap on the exit of Turn 4.
Michael Sherwell failed to finish after spinning into the pit wall on the penultimate lap.
Two-time champion Aaron Borg raced through the field to finish 11th after starting at the rear following a tough weekend so far.

Marjoram dominated Race 4 on Sunday afternoon, comfortably leading from pole position to take the overall round victory.
Sieders came home in second, ahead of Grant Johnson, capping off his SuperUtes debut with solid results.
Cottrell came home in fourth, with Craig Woods (#64 Hilux) rounding out a positive weekend in fifth.
Luke Webber came unstuck with an odd spin on the entry to Turn 6, recovering to continue unscathed.
Bog had a weekend to forget, earning a penalty for spinning Rossi Johnson at the final corner.
Ruggier slipped out of a top 10 result with a spin on the entry to Turn 4, plummeting down the order to 20th.
The V8 SuperUte Series now goes on a two-month break before a busy back half of the season, returning at the Bathurst 1000 on October 8-11.
Radical Cup Australia
Peter Paddon took the win in Race 3 on Sunday morning, leading home Bryce Moore by 0.36s.
Young gun Isaac McNeill came home in third, while Mason Harvey bounced back from failing to make the start on Saturday to finish fourth, with less than 1.1s covering the top four.
Clint Hancock rounded out the top five in a lonely race, with large gaps in front and behind.
Chris Reindler took the win in Race 4 in the car shared with Moore, stealing the lead from McNeill at Turn 1 on the final lap.
McNeill wrestled the lead away from Reindler on the opening lap, holding on around the outside of Turn 1, but settled for second place.
Paddon came home in third, while Harvey battled through to fourth after starting at the rear, and Bradley Russell rounded out the top five.
Radical Cup Australia returns at Sydney Motorsport Park on September 18-20 as part of the Shannons SpeedSeries.
