Emergency services were called to reports of the incident at the five-star Lough Erne Resort shortly before 1pm on Sunday.
Northern Ireland Fire & Rescue Service and the NI Ambulance Service remained at the scene for hours, an eyewitness said.
Four fire appliances, including the Specialist Rescue Team, were in attendance.
On arrival, firefighters discovered a paraglider trapped on the roof of the building, where they deployed several ladders to reach the patient.
NIFRS said they received a ‘Special Service Call’ at 12.51pm.
“Three appliances, two from Enniskillen and one from Lisnaskea, the Specialist Rescue Team and a Turntable Ladder are in attendance, NIFRS said.
“NIFRS crews have rescued a male from the second floor roof of the hotel, and he is now in the care of NIAS.”
NIAS confirmed that it received a 999 call at 12.49pm on Sunday 28 December following reports of an incident in the area of Lough Shore Road.

NIAS despatched a Rapid Response Paramedic, one Hazardous Area Response Team Crew and one Emergency Crew to the incident.
“Following assessment and initial treatment at the scene, one patient was taken to South West Acute Hospital,” an NIAS statement concluded.
Lough Erne Resort also released a statement about the incident and sought to reassure guests.
It said: “We can confirm the earlier incident involving a paraglider which had been in collision with part of our main hotel complex has now been closed with the individual being taken to hospital.
“Everyone at the resort wishes them well. The resort has now been reopened to the general public.”
Earlier, the resort had posted: “We can confirm that Emergency Services are in attendance as a result of an incident in which a person believed to be flying a paraglider was in collision with the hotel property.
“Apart from the immediate vicinity of the incident, the resort is operating normally and bookings are not affected.
“Until the emergency services have completed their work, access to the resort will be restricted to resort guests and patrons of our restaurants.”
